Currently if you reindex an eprint from the command line the indexcodes for documents will bot be regenerated but if you do this using "Reindex Item" from the Actions tab of the eprint then they will be regenerated. the --force option should be used to force indexcodes to be regenerated for the documents of an eprint or just the indexcodes for a specific document.
